Hello,
I am preparing to MD simulation of PAMAM dendrimer with DNA using Gromacs, I minimized the system and ran short simulation and I found that the structure of DNA has changed!!! is that from VMD or it is really changed??
Please, can any one help me??

Sorry, without more information it's impossible to know what is going on. If you are using the Martini DNA with the stiff elastic network then the DNA should not move, but if not it will depend.
